  During the diary period the mother of Anthony Lowther FRS (c. 1641 - 27 January 1693) is called Elizabeth Whistler (second wife of draper Robert Lowther (died 1655); married again in 1657 to Daniel Whistler).

  “Madam Lowther” could conceivably be either
  - AL’s aunt Elizabeth Hare, second wife of Sir John Lowther of Lowther ( SP would call her Lady Lowther, wouldn’t he?)
  - till her marriage 4 April 1668 AL’s sister Margaret (Pegg) Holmes born Lowther http://www.pepysdiary.com/archive/1668/04/08/index.php
  - or (most probably) AL’s wife Margaret Lowther born Penn http://www.pepysdiary.com/archive/1667/05/24/index.php
  but certainly not AL’s mother.
